Even street vehicles have weep holes at the bottom of air boxes, chances are SEADOO took precautions, try looking at the shop manual diagram to see how its constructed.

I took a look at the online parts-fiche diagram "Ventilation" section 2018, and it appears there are just 2 flexible duct hoses that route to the lowest hull region open-air ended, so unless water can defy gravity, it's just going to end up in the bilge - not the airbox. This is a typical engineering design.
