Motor appears to be getting hot

The new short block is in, and it runs without issue until I start getting in the upper rpm's and begin building boost. When I try, the ski fall completely off power, but it doesn't shut off, nor does it throw any codes or alarms. However, it runs rough until after it cools down, then all is well again.

I have half of the Riva cooling system, which consists of the pump pickup dedicated line. I don't have the other half over on the exhaust side of the motor, but I never have. I did see that the dedicated line was going to the anode spot rather than the intercooler. So I have swapped those two. But I'm not sure that is an issue.

We are beginning to think that it was a heat issue that scarred the #2 cylinder rather than going lean, because there was absolutely no damage to the top of the piston. Obviously, I don't want to repeat that issue.

So what would cause the ski to lose power, throw no codes or warning sounds, then run rough, but then run fine after it cools down other than too much heat?

If you get out of boost does it run fine or only after it cools down? Thinking possible boost leak

Also check and make sure you have no pinched or kinked cooling lines
The # 2 and 3 cylinders have always run hotter on my skis

With the dedicated pump line going to the intercooler. And stock intercooler line going to the back right of the engine (anode) you shouldn’t have any issues my ski and a lot others do the same with no issue. I also don’t run the exhaust side part of the cooling kit

Those connections are good and the BOV is working. I'm not having any issues at all making boost. However, when I do, the ski dies.

    Definitely not a boost leak.

I'm thinking I might have a tune issue going on. I have two on my Maptuner, so I am going to load the other one and see if that helps.

    Worth noting:

Plugs are fine - no cracks - gapped at .028 - NGK LFR7A
A/F is in the high 10's to low 11's when it loses power
Once it cools down, it always starts back up. In fact, it runs smoother than before under normal throttle.
We put a new thermostat in during the rebuild
All new gaskets and O-rings were used.
All three water outlets have water coming out of them.
No water leaks in the ski
    Compression is fine

Here's a video from this morning. Initially, you can hear/see that it seems to be running fine. At around the 1:42 mark, the ski shuts down, and you can hear how it is struggling. It actually made around 19/20 lbs of boost on this run.
