04 gti RFI SE - still having issues

I am having ongoing running issues with this ski. This is the situation:

    a) Motor is new/rebuilt by a shop in NJ.
    b) It does start and run although idles rough... and will not rev when on the water (bogs badly).
    c) I have checked fuel pressure - about 58 psi.
    d) I have checked the fuel injectors - good looking spray from both
    e) Checked and reset the TPS - all appears well (testing it for resistance and it is changing as it should)
    f) I also checked the resistance on the other two sensors in the throttle body. The air temp sensor appears to be out of spec a bit although not sure if that will cause the motor to run this badly.
    g) I connected my Can-doo to it... reset all codes/conditions... then started and ran it a for about five minutes. Checked again - no codes or conditions were set.
    h) Plugs are new and gapped correctly.
    i) I have checked the fuel pump and filters. All good.

Also, when I first put it back together it ran fine... for about 45 minutes. Now, not so much.

I am increasingly thinking it might be a weak coil... or something. At this point I am running out of creative ideas. Thoughts/suggestions??

Run with seat off look for exhaust leaks

have done that... no exhaust leaks. In fact, I have taken to testing it in the water without the seat to see what it is doing.

Also make sure that your plugs are the type with a solid terminal.
Sometimes plugs are used that has a screw off top.
These get loose, even new ones sometimes are....
If that happens the ski will run poorly...
    Check it out

Check all your vacuum lines , pulse line, rave valve line, ( mine had a cut at where it plugs into the rave) people have also said check rectifier and rotary valve clearance. Mine runs great once you get it out of the hole 6900 rpm, then back to idle it loads up you can watch the rpm drop until it stalls, then hold WOT to get it restarted.

possible jet pump failure. Or the fuel filter is plugged up

no maint codes being recorded is pretty good news on an RFI

check to make sure all the bolts are still in the rotary vlave cover

the top holes go all the way into the crankcase area. if you did not apply sealer there you might have an air leak

I did figure this out. Turns out that the plug boot for the PTO plug had gone bad which was causing it to miss badly on that cylinder. New plug boot... all good to go now.
