Bogging down in the water
Carb was rebuilt and I had it on the water. It ran great. Then I rolled it. Getting water in the engine compartment. Took it to the mechanics to make sure I didn't do any damage. Now I'm having issues. I have a 2000 Kawasaki ZXI 1100. It starts fine and idles and revs up great when on the trailer and water hooked up to it. When I put it in the water and give it throttle it bogs down (revs up to about 4000 rpm) and just plows through the water (never gets on plane). Mechanic shop can't seem to find anything wrong.

Welcome aboard, Bryan!
Taking it to a mechanic after getting water in the engine is the wrong thing to do. You need to get the water out of it immediately or you're likely to cause damage while it sits waiting to be serviced.

How long did it sit between getting water in it and when the shop actually looked at it?

I did get the water out before taking it to the shop. It was looked at the next day. Not sure what all they did to check out the ski but it doesn't work properly now

Sounds like you've got water in the fuel system. Could be in the carbs, filter, or the fuel tank.
