Kids nearly sank Seadoo! Please help!
My daughter in trying to help someone by towing them, accidentally sucked up the rope. Unfortunately they flipped the ski over and tried to get the rope out. In the mean time, the ski filled with water and about sank. After we got the ski back on the trailer, we drained the water, pulled the spark plugs, bumped the starter to get the water out of the cylinders, changed the oil several times, changed the spark plugs and let everything dry out.
Now when I run the engine I have noisy valves and after a couple of minutes of going fast, the ski acts like it is running on two cylinders and sounds a long beep. After that, I can only go a little faster than idle speed otherwise it acts like I am running on two cylinders again and beeps again. Also, our instrument panel had two cracks in it so it also filled with water and I can not read anything on it so I have no idea of the code it must be displaying. When the ski idles, it is very smooth and acts like it is running on all three cylinders.
Does anyone have any ideas on what I should do next? Did we somehow blow the engine? Any advice would be greatly appreciated! Thanks

Need to read the ECU with a diagnostic tool and see what the codes are, without knowing what code it's throwing, your shooting in the dark.

Obviously there is something else going on do to the ski being flipped..Especially if it is beeping...As Dennis stated you need to get the ECU ran of codes AND get the cluster replaced and go from there..once you have that in place then you can proceed with any other issue....

you did change the oil filter before you started riding it
water/oil dont mix in the filter and it will collapse

Take the intake off and dump it out,its probably still full of water.

Thanks everyone! I did replace the oil filter when I changed the oil. Everyday the ski runs a little longer before beeping and running on two cylinders. A friend on the lake who works on Seadoos says to keep running it everyday and it will be fine. He thinks it may be an injector. Does anyone know what a long beep means?

the beeps mean its throwing a code .... you need to plug the ski in to a candoo or something that will tell you the code as you cant see yr dash ....

the mats and map sensors do not like water
I bet your mats sensor is sending you ski into limp mode
again no code.... so its just my opinion
also did you drain the intake manifold?
