Need Help 08 FXSHO

I'll try to make this brief as possible. I have an 08 FXSHO very low hrs. It sat for a few years as we had a severe drought & the lakes by my house were barely usable. Spent the last few years taking my girls to soccer games instead of riding. Last May I decided to get it going. I dumped the fuel, replaced the oil & bought a new battery. Fired right up. Took it out & it ran rough for a few minutes & then ran fine. I have used it on an off since then. Each time it would run rough for a few minutes then run normal 70mph. This past weekend it would not start, turns over & won't start got it to run rough for about 15 seconds on the trailer but that is about it. Could it be the fuel pump? Injectors? How do I check? What do you guys think. Only mods were after market air intake &exhaust bypass...

Well foolishly I hadn't since I went to 4 stroke I hadn't really worried about them... Out of town till Thursday will do it then... Just wondered could that have been what was making it run rough & feel like a had no power than suddenly come to life?

Well that makes me feel foolish for not thinking of that first. New plugs in today & ran like a champ. Thanks guys...
