    That's a bumper. The shaft has fore and aft play. The bumpers give cushion so you don't have metal to metal contact. Nothing to do with taking on water.

    My method has been to get everything good to go with motor mount bolts still a tad loose. Then with coils unhooked, crank it over a bit. The engine will settle in to straight alignment.

    Bearings are not directional......unless one side is open and one is sealed. I believe in your case they are double sealed meaning either side can face either direction.
