Have you verified spark and injector firing on all three cylinders ( using diagnostics). Have you tried putting the ski into water (on the trailer) to see how it runs with a load on the engine?

Might want to consider getting a replacement harness, I would guess you can find a good fresh water one for under $100.

Is your EMM the correct one for the ski? (What does diagnostics report about the info it can display?)

The 150 fuel pump is definitely different than the 140.

I'm not aware of any substitute oil filters. OEM filters can be purchased at weberpower.com
