To me it looks like the center plug is lean and already trying to destroy your new rebuild. The clean one on the right is either flooding so badly that it's washing the plug clean, OR maybe not...

The white plug is way too lean. You MUST richen it or you'll burn up that cylinder very quickly.

Yes, prime the oil lines. No need to run premix initially unless doing a full top end rebuild and even then it's not necessary.
Tygon works fine everywhere.

Yes, that will make a very large different, less restriction into the engine. But that "ductwork" is a flame arrestor designed to stop sparks from coming out of the intake if something goes wrong....
